Basically I would say using a 2D-Engine for a 3D-Egoshooter sounds like one of the worst ideas one can come up with. Sounds close to retard. Correct me, if I'm wrong.

Anyways, we gotta work from here... (- . -)

well the cube engine is and AC uses it slightly modded i think, we can only move cubes in Y-Axis direction :(

I attached a map I quickly made today, it covers examples for everything that you NEED to know to create a good map and a little building complex that shows what you can do with it. (lighting and sounds are not included, if you load it type /fullbright 1 in edit mode)

you can try to do what I did there with floppys mapping guide to explain ;)
